I want to use the pdf popup to display unique information from links in a data table. Is there a way to create multiple pdf popups with the same settings—just unique pdfs—without having to Add New Popup in wp-admin?

You cannot use one popup with different pdf links. Try to use cloning feature for your popups – http://prntscr.com/chznv0
It will clone your popup with all settings. Simply change pdf link for clone versions.
