The thumbnails on the actual website are not matching the edited thumbnails I did through wordpress.

Hello!
As we promised you in our internal support – we have added crop feature in new version of gallery plugin. Now you will be able to choose image crop position (top left, top center, top right, center left etc) on Image list – http://prntscr.com/agjtf7
Please update plugin to the latest version and check new feature!
